So since I've played a bit of D&D 4e before, but this is my first Pathfinder/3e variant. I'm a little confused on when something requires a check.
For example, in my last post I had him attempt to smooth over Orgoth and get him on board with the team.
Is he just using his 18 charisma and speaking logically? Or does this require a diplomacy check?

For checks, I will let you know when a skill is being used. For example, if you're trying to scale a cliff, I would do a "Climb" skill check. If you want to use a certain skill, you can also say so, like this:

Character A uses Acrobatics to scramble up the rooftop after the thief.
---
You, as a player, can also state you're using a diplomacy roll. A lot of the inter-party chatter amongst PCs I'd rather be a bit more natural, not just a set of skill checks. You can state you're attempting to use such a skill, though. Story-wise, it would give your character a bit of insight or empathy towards the other.
The social skills in Pathfinder, at least this campaign, are mostly used when dealing with NPCs. Like if you want to haggle with a store owner over a price, you could use "Diplomacy," "Appraise," or even "Profession (Merchant)."

So now that we have characters that kinda want to fight each other a little...does that change how this works? Are there things like Grapple checks and Throw checks in the most recent post?

Depends on how far they want to take it. If they wanted to try a grapple or combat move or the like, the player should mention it (or I'll judge if it's sufficient it not). Like in the recent case, I'm ruling it's just a confrontation more than a fight or even a brawl.
